Experimental Evolution of Multicellularity, 2010-2016

Our group evolved a de novo origin of true multicellularity by co-culturing an outcrossed population of Chlamydomonas reinhardtii with a filter-feeding predator. Obligate multicellularity was observed after 300 generations in several replicate co-cultures. Whole genome sequence data was obtained, and various hybridization and regulatory studies were implemented to identify the genetic determinants of the multicellular phenotype. I performed all laboratory benchwork for this project and also wrote the algorithms used to identify genetic determinants. This project was supported by NSF, NASA Astrobiology, The Templeton Foundation, and Sigma Xi.

Phylogenomic Analysis of Multiple Recent Origins of Cellular Differentiation, 2016-Present

I have developed a fully automated pipeline that takes raw illumina data from non-model organisms and produces massive multiple-sequence amino acid alignments. In my system of interest, the Volvocaceae algae, the pipeline produced a ~93,000 amino acid alignment spanning 333 orthologous proteins from 30 separate non-model taxa. The Volvocaceae algae are hypothesized to have evolved cellular differentiation up to four times in the last 200 million years, and are a valuable model to study the evolution of organismal complexity and to address questions of determinism in evolution. Phylogenomic trees are being constructed, and the ancestral states of sexual, structural, and functional attributes are being estimated. This project is supported by NASA Astrobiology and the Society of Systematic Biologists.

Cryopreservation of Chlamydomonas reinhardtii, 2017

The cryopreservation of C. reinhardtii has historically been problematic. Upon the release of a new commercial protocol for cryopreservation at -80C, I provided the first empirical measurements of survival rate for isogenic samples and for the change in allele frequencies in heterogenic samples resulting from cryopreservation.

Experimental Evolution of Saccharomyces cerevisiae, 2017

I developed an algorithm to monitor the genetic diversity observed in several chemostat evolution experiments. The script calculated the Shannon Diversity Index, a biological extension of Shannon's information theory, as well as population richness and equitability at 50 generation intervals for the duration of the experiment.
